چکیده

Nine new microbial genomes have been published since the last Genome Update was written, seven of which are from bacterial organisms and the other two are Plasmodium genomes. These are summarized in Table 1 and include two a-Proteobacteria, Anaplasma marginale and Zymomonas mobilis, the latter of which is an ethanologenic bacterium; the deep-sea c-proteobacterium Idiomarina loihiensis; the thermophilic Bacillus-related species Geobacillus kaustophilus; a PCE-dechlorinating bacterium, Dehalococcoides ethenogenes, which is the first sequenced genome from the phylum Chloroflexi; Salmonella enterica, which causes typhoid in humans; and Campylobacter jejuni, which is the major cause of human bacterial gastroenteritis. The two Plasmodium genomes, Plasmodium chabaudi and Plasmodium berghei, have also been sequenced for use as model malaria species. A brief discussion of these is given below.

Novel metrics for quantifying bacterial genome composition skews

We present three novel metrics for quantifying bacterial genome composition skews. Skews are asymmetries in nucleotide usage that arise as a result of mutational biases and selective constraints, particularly for energy efficiency. The first two metrics (dot product and cross product of average skew vectors) evaluate sequence and gene annotation of the genome of a single species, while the thir...

A new method for assessing the effect of replication on DNA base composition asymmetry.

DNA base composition asymmetry is at the basis of numerous in silico methods for the detection of the origin and terminus of replication in prokaryotes. However, most of these methods are unable to identify the evolutionary mechanisms that cause the base composition asymmetry. In prokaryotic chromosomes, due to the tendency for coorientation between replication and transcription, compositional ...

CBS Genome Atlas Database: a dynamic storage for bioinformatic results and sequence data

UNLABELLED Currently, new bacterial genomes are being published on a monthly basis. With the growing amount of genome sequence data, there is a demand for a flexible and easy-to-maintain structure for storing sequence data and results from bioinformatic analysis. More than 150 sequenced bacterial genomes are now available, and comparisons of properties for taxonomically similar organisms are no...

DNA Asymmetric Strand Bias Affects the Amino Acid Composition of Mitochondrial Proteins

Variations in GC content between genomes have been extensively documented. Genomes with comparable GC contents can, however, still differ in the apportionment of the G and C nucleotides between the two DNA strands. This asymmetric strand bias is known as GC skew. Here, we have investigated the impact of differences in nucleotide skew on the amino acid composition of the encoded proteins. We com...
